September's Notebook provides additional information on his whereabouts from 2012-2036. After the defeat of William Bell's plan to recreate the universe in his own image, September came to Walter and warned him that "they are coming." September revealed the Observers plot to invade the past, and he and Walter began work on a plan that would result in a reset of the timeline, causing the Observers to never be created.
Between 2012 and the start of the invasion proper in October 2015, September shared many of the secrets of his people's technology, and once the plan was formulated, he altered Walter's memories so that the Observers would not be able to discover their intentions by reading Walter's mind. However, the Observers discovered September's continued fraternization with the Bishops soon after the two of them began work in earnest. While his people didn't find out about the plan, his past interference with the timeline along with his association with humans were enough for them to charge him with treason. Since they had no further use for him, he was subjected to "biological reversion", a series of experiments that turned him human and removed his abilities to observe and manipulate time. He was then returned to the Bishops' timeline and left to his own devices as an ordinary human.
Upon his return he and Walter continued their work, and Walter took it upon himself to teach September what it was like to be human. He quickly discovered a love of music, and took the name "Donald O'Connor" after Walter showed him Singin' in the Rain. "I grew hair," he writes in his journal. "I learned how to sing and laugh, and was in reality a changed man."
"Donald" and Walter went their separate ways for mutual safety once the invasion started. They made arrangements to meet at a Pennsylvania mine on December 20th, 2015, where they would begin to gather materials for the device that would reset the timeline. Walter never arrived, and when two of Donald's former peers came to arrest him, he believed that both Walter and the plan were dead.
Shaken by his arrest, he removed Michael from the pocket dimension almost immediately. Once the boy was safe, he withdrew to an anonymous existence. He was horrified by the actions of the Observers, and he knew that any contact with the resistance would put them at too much risk. He stayed hidden for twenty years before Walter finally came back.
Personality: Despite being, for all intents and purposes, human, there are still hints of the Observer in Donald. His manner is unusually calm and subdued; while he now has no trouble showing emotion he does so quietly. He never raises his voice, and his words are always carefully chosen and precise. He also retains his people's lizard-like tendency to tilt his head to one side when something confuses or interests him. His people's need to impose order on their surroundings is still there as well, and he channels it into keeping his living and working spaces meticulously, painfully clean and organized.
He's extremely intelligent even without the implant that enhanced his abilities, with a sharp, analytical mind and an insatiable curiosity. Even with the removal of his device, he was still able to decipher equations that were even beyond Walter's ability and build a device capable of creating a wormhole to a specific point in time. When he was still September, he built a device meant to erase someone from time using old television parts. These point to extraordinary knowledge of chemistry, engineering, quantum physics, and temporal mechanics. He's also studied the history of his particular timeline in exhaustive detail, thanks to his time on the Observers' science team. He continued his studies after he was exiled, realizing that during his time observing the past directly, he lacked the ability to see the vital emotional context of events.
His curiosity served him well in his mission, but it was also his undoing, since it was that curiosity which caused him to approach "Walternate" too closely, causing a chain of events that nearly destroyed two universes. But it also drove him to understand the love and loyalty that enabled the Fringe team to save those universes, and it was this more than anything else that caused him to, as the leader of the science team put it, "lose control." Even without emotion, he could see the love and trust the Fringe Team had for each other, and for that, they and the rest of humanity were worth saving, even at great cost to himself.
As a human, there are parts of him that have become completely unlike his old persona. He's developed a sense of humor and a sharp, dry wit. More importantly, he was finally able to experience love and hope firsthand. He'd already seen the mind-boggling things those two things could accomplish; they had healed universes, brought countless people across timelines and back from the brink of death, and had even brought back someone who was completely erased from existence. Hope kept him from giving up on Walter and the plan, so even after over twenty years, he was still willing and able to bring about the reset of the timeline. His love for Michael made him willing to risk everything and gave his own life to ensure that he would be safe.
Even with twenty years of emotional development, however, he's still not terribly good at expressing himself emotionally. He was a loner by necessity; as a monitored fugitive he would have needed to avoid contact with the resistance and those sympathetic to it, and he abhorred the actions of Observers and Loyalists. He's still missing a lot of the context normally taken for granted with human interaction. For instance, children are completely strange to him. Neither he nor his son had anything resembling a childhood, and though he learned much from the Bishops, it was still something he's only experienced second-hand.
To his neighbors, he was probably the "quiet guy who kept to himself," and he no doubt missed the close friendship he was able to cultivate with Walter. He had a lot to learn about love as well; he believed that the only way to tell Michael he loved him was to take him by the hand and lead him to the portal that would save their timeline. Michael, however, was able to tell him that he already knew by showing him the music box he'd been given when they were reunited.
It's very rare that he makes any sort of physical contact with anyone. Even after reuniting with his son and Walter after over twenty years, physical contact between them was only very brief. A hand on the cheek or shoulder, or his hand taking Michael's. Even that small degree of contact is reserved only for those he trusts completely. Even during the invasion, Observers were almost never seen to make physical contact with anyone. This may have been due to their inherent telepathy, or it may be that they saw no need for such an emotional gesture.
His main love after he was separated from the Fringe team was definitely music. He had an enormous vinyl record collection and several antique record players, and the piano in his apartment was clearly very often used. There were even signs that he was trying his hand at writing his own music.
